softWoRx provides two tools for analyzing colocalization:
Simple colocalization generates a product image of two channels after subtracting a threshold value for each. Then a scatter plot of the results is created and the Pearson Coefficient of Correction is measured.
Region-Of-Interest (ROI) based colocalization allows you to create ROI polygons from which a scatter plot and Pearson Coefficient of Correlation are derived.
