Edit Polygon Tools and Settings

Use Edit Polygon to create 2D polygons in an Image Window that are used to identify objects in the image. These polygons can be used either to define 3D structure in another program or to cut out a portion of an image defined by the polygons. If Template is selected, polygons are shown in green (or magenta).

Template polygons are not applied to any section but you can view them and make necessary alignments as you view the sections. Polygons can be applied to one or all wavelengths. If you want each wavelength to contain its own unique set of polygons, softWoRx assigns a separate color for each wavelength.

To apply the template polygons to a section, press Apply or choose Edit | Copy. When Template is deselected, polygons are created in the section that they are drawn in.

Open Edit Polygon by choosing Model | Edit Polygon from the softWoRx main menu.

Create and edit polygons as follows:

select_polygon.gif Select Polygon: When this mode is active, you can select existing polygons, move polygons, and modify individual polygon points.

 

create_polygon.gif Create Polygon: Click on this icon to create polygons. Polygons are manually created by defining polygon points with clicks of the left mouse button in the image window. Make careful note of which wavelength is active in multi-wavelength Image Windows. After you create the last point of the polygon, you must close the polygon by joining the last point with the first point. Create Polygon is a "sticky" mode. When you use it, softWoRx remains in create mode until you specifically select something else, such as Auto-Polygon, Select Polygon, or Insert Point.

 

freehand.jpgFreehand Polygon Creation: Use this tool to draw the polygons freehand. It is especially useful when used with Guided mode.

 

auto_polygon.gif Auto-Polygon Creation: When you choose this mode, a menu box appears to help you define parameters to automatically detect polygons.  

 

insert_point.gif Insert Point: Use this function to insert a point to break an existing polygon line segment into two segments. This function is not sticky (it reverts to Select Polygon), so you can immediately move the point after it is added.

 

close_polygon.gif Close Polygon: Use this icon to join the last and first points in the polygon you're defining. Shortcuts: Press the spacebar or click exactly on the first point.

Active Wave Mode

Choose whether all waves will be active when creating polygons or just one at a time. The default is All if the Image Window you are using is multi-wavelength and is viewed in color.

Guided Mode

Snap the points that you select in Create Polygon mode to the closest point matching the Guide Options parameters. By default, the point is snapped to the area of maximum intensity gradient in the specified box around the chosen point. You may also choose to snap to the pixel with the intensity closest to a specific threshold value.

 

Snap Selected snaps all of the points in the currently-selected polygon to the closest pixels matching the criterion specified in Guide Options.
 

Note This may not always provide the refinement you're looking for. The size of the Guide Box may be too large and move points to undesired pixels.

Template Mode

Create polygons and display them as you move through the sections.

 

Apply associates the polygons with the section (the polygons are not associated with the section unless you click Apply). When you apply the template and the Active Wave mode is One, the template is applied to the current section in the current wavelength. If the Active Wave mode is All, it is applied to that section in all of the wavelengths.

 

Clear clears the polygons on the Template.

Description

Undo

This is a single-level undo for the last delete or move operation.

Cut

Remove a polygon and copy it to the clipboard.

Copy

Allows you to copy polygons from one section to other sections and wavelengths.

Paste

Paste a polygon from the clipboard.

Delete

Selected deletes the selected, non-template polygons.

Point deletes a vertex point (If a polygon vertex point is selected).

Range opens a dialog box that allows you to clear the polygons from a range of Z sections or time points and from wavelengths.

All removes all of the defined polygons.

Propagate Polygons

Allows you to copy polygons through specified ranges of Z and time and to other channels.

Smooth

Single-Step allows you to refine the smoothness of the selected polygon one step at a time.

Full-Step smooths the currently selected polygon in one action.

 

 

Options Menu

Use

Show Polygons In All Waves

Show the polygons for all wavelengths regardless of which wavelength is active in the Image window.

Show Polygon Numbers

Display the polygon numbers on the model.

Guided Mode Options

Define options for the Guided Select polygon creation mode. When you choose a point on the image, it is snapped to the nearest pixel that matches the specified parameters.

Auto Polygon

Open a menu box appears to help you define parameters to automatically detect polygons.

 

Statistics Menu
